Garmin Express gives me an option to install my maps to my computer. Does this just transfer the maps from my 396 to my computer to make Base Camp run a little quicker since it won't need to rely on being connected to the GPS?
Do I need an internet connection to do this or will it transfer via USB?
Finally a stupid question likely....I'll still have the maps on my GPS, correct or does it pull them entirely off the 396?

if you are trying to plan a route then the easiest way is to have your start and finish points(if you use your gps you can transfer all your waypoints etc from your gps into basecamp) For a practise gra pre existing way points or "favourites" and just drag and drop them from the margin on the left into the "route box" then hit GO and let basecamp figure out the way.At this point you can try a couple of different profiles,and try changing avoidances to see the effect.you can start inserting points to make the route go where you want it.Basecamp itself has tutorials and there are some good little videps on youtube

Digressing a little, but I used to hate BC. I just couldn't get on with it at all. I found it so difficult to plan a route.
I practised a little with it, and slowly I've learnt to plan routes using it. I have to admit, if you use plenty of shaping points when you do it, it's excellent and is easy to follow.
